You could open task manager before sutting down and see what procceses are running before you turn off your machine for starters.
Also check your start up menu, see what's in there. Are you running a third party clean up utility that automaticly runs a disk check at start up? I know advanced system care has a utility like that that can be accidentaly scheduled to run at every start up.

And have you considered trying a system restore , back to a time before this started?

Yep that is exactly what is happening, it runs a disk check/repair on each start up. I have advance system care in fact, I'm going to check that and I'll get back in a few. Thanks Zero

I think that utility is in the "toolbox" section of that program under disk doctor?
there is also a start up tool in there.

Yeah what kept f'ing me up was every time I would kill the processes I thought were causing the issue it would start right back up, I had to go change the settings in the programs also.....wasn't a big deal once I checked ASC like Zero recommended though.
